Seems to be some caching problem, after I modified an unrelated part and Texmacs regenerated some fonts, everything is fine again.

Works fine for me with latest git tree from a few days ago.
Did you view the document tree to make sure that the text is actually marked
up as emphasized - rather than maybe the shortcut-key not working?
