This part of your problem is a meanwhile known (see texmacs-dev mailing
list). I changed the corresponding lines in the script
/usr/local/bin/texmacs to:

  TEXMACS_PATH=/usr/local/share/TeXmacs
  TEXMACS_BIN_PATH=/usr/local/libexec/TeXmacs

so texmacs could be started as usual.

This happens for me only when i call a plugin (reduce). As I use cygwin, 
there are other issues.
