What has worked for me is putting the .bst file I want to use in the same directory as the file that I am editing. On an unsaved file, that is the .TeXmacs/system/bib folder, but once you save the file it is somewhere else! So the best policy, I think (and please, anyone chime in on the bib thing) is to save early and put the .bib and .bst files that you want to use in the same directory as your document.
I was able to use IEEEtran.bst style this way, although I had to edit the file a little to make it work right.
If you want to use amsplain.bst, possibly setting your documents main style to amsart might help as well.

in a single folder, or I need to hunt down the variable that describes
where to look for a .bib file and point it at the folder I want to use!
