As a general rule, when exporting from illustrator, I make sure to export an illustrator 8 file, rather than 9,10, or CS. If you do this, and set your postscript level to level 2, it avoids a lot of compatibility issues. It will also reveal places where weird things can happen to your illustrator file (like rasterization of vector art) if the file gets dumbed down by third party software. If you are just printing to your own printers, this isn't so much an issue, but commercial printers are a different story!

OK, after a bit of fiddling, I found that the preview thing in the eps
export window was causing trouble. After I unchecked that option and
exported the the file I could include the eps in the document and
export it to the pdf document.

GPL Ghostscript 8.15: Unrecoverable error, exit code 1

I got a similar error using a diferent version of Ghostscript. In fact, after
googling some minutes I'm sure that there are some problems between
Illustrator and Ghostscript. Unfortunately I could not find the solution.
Maybe you could try to export the diagram to SVG and insert it in the
document.
