Just to let you know that the way fonts are handled has completely
changed since version 1.0.5.10. By default, we now use Type 1 fonts.
An extra font package with Type 1 analogues of EC and LA fonts
can be downloaded from our website. If a good Type 1 equivalent for
a font is not available, then we fall back on Metafont, but generate
it in ~/.TeXmacs/fonts instead of the location proposed by TeX.
From now on, this should (doubly) solve your problem.
