thanks Bob for your answer.
What exactly happened is the following
1- I have a working version of wintexmacs installed on my computer. I compiled a bibliography with wintexmacs.
2- I installed cygtexmacs on the computer. I tried to compile a bibliography on a differnet document than the one I used in wintexmacs. Something strange happened. I got the SAME bibliography from the previous document in spite of the fact that the document are different and they don't have te same references.
3- I noticed that cygtexmacs and wintexmacs use the same customization directory, that is .texmacs. Therefore, I erased to see what happens. Cygtexmas stopped showing the bibligraphy from the previous document and instead it showed the error message:
error: bibtex failed to create bibliography
I am not sure what is wrong here. I don't quite understand how bibtex work in cygtexmacs. I saw that there was a bibtex.exe in the bin directory but I don't see how to debug the problem!

I'm not positive (I'm sure Joris or someone will give you a straight answer), but generally the .texmacs directory is your local directory to store bibliography files, style files, etc. and it shouldn't be deleted. It's needed by TeXmacs. I may be wrong though.
