Have you considered Mathematics -> Accent above -> Wide bar (keybinding: A-o -)? It seems to have a more robust rendering, while providing a variable width bar.
I have the same behaviour for \overbar in TeXmacs 1.0.6.7 on Fedora Core 5. It seems to be part of a larger nested rendering issue (of accents/boxes and other elements) which I have not yet taken the time to track down and report.
