I also note that when footnote number starts again with new chapers or sections, and when papyrus edit mode is on so that all the footnotes appear at the very end of the document, then when the 2nd "footnote 1" is clicked in the main document, the caret goes to the first footnote 1 at the end of the document; however when backspace is used just after the 2nd "footnote 1", the caret goes to the end of the correct 2nd "footnote 1" at the end of the document.

I find it curious that clicking doesn't work but cursor navigation seems to.

I updated my texmacs a couple of days ago to svn 4188

I notice that:
<\body>
<\hide-preamble>
<assign|save-aux|false>
</hide-preamble>

does not stop the auxiliary or references sections from being saved. (I'm also surprised that the references section is not part of the auxilliary section).

I also note that if I create a label and reference to that label, save, and then remove the reference, that the label remains with its last value - even if I update-all, quit, reload or any manner of things.

In other words, dangling references look valid and are never reaped. I am surprised that update-all does not totally re-generate the references section.
