Subscripts of superscripts and superscripts of subscripts is working for me (see below). I am not sure why whey won't work for you.

Regarding finding and replacing math characters, the second video at http://www.texmacs.org/tmweb/home/videos.en.html shows that searching within a math environment searches through all math environments in the document, but so far I have only been able to search for the standard alphabetic characters. I can't find a way for instance search for instances of Greek letters or integral signs.
