Robert,
Q1: I have worked quite a bit with Maxima in TeXmacs. Unfortunately their is no way I have found to get the Maxima plugin to produce embedded plots. I work mainly in Windows and what I do is use the Snipping Tool which allows me to copy the plot to the clipboard and I just paste it in to TeXmacs.
Q2: I just did a little experimenting for you and got the best results by going to Edit-Preferences-Convert-HTML and checkmark "Export mathematical formula as MathML". Then after you export as HTML edit the file and put the MathJax CDN into <HEAD>. It works pretty good in Google Chrome. The only problem I see in that some of my "Several Equations" (\eqnarray) environments in TeXmacs, the math font is too small, the same size as inline equations I think. I am not sure why it is happening . Also the math was not displaying correctly in Internet Explorer.
To eliminate the step of manually adding the CDN into the exported HTML file might be avoided via a macro of some kind in TeXmacs. I am not sure though but I am sure someone will comment.
BTW, The GnuPlot plugin allows for embedded graphs, and since Maxima uses Gnuplot, I was thinking of trying to compare the two plugins to see what they do differently. To much learning curve for me to take on right now though. The GnuPlot plugin does not work in Windows unfortunately.
