Hi Vincent,
here is the content of the texmacs file.
This is really a simple and dirty solution, but it works for me.
Basile

<TeXmacs|1.99.13>

<style|<tuple|generic|french>>

<\body>
  <\hide-preamble>
    <assign|eq1|(14)>

    <assign|eq2|(18)>
  </hide-preamble>

  In equation<nbsp><value|eq1> from the supplemental material, we show that
  <math|x> is positive. The reasoning is based on an identity derived in
  equation<nbsp><value|eq2>, see the supplemental material.
</body>

<\initial>
  <\collection>
    <associate|page-medium|paper>
  </collection>
</initial>

Dear Frank,
A simple option is to manually set in the preamble the values of the labels which you need from the other paper. You will just need to update their values at the very end, when preparing your submission.
I used this trick to reference equations from the main text from a Supplementary Material.

Dear all,

I am writing two articles simultaneously. I wonder how can I cross-reference the theorem numbers? I read the manual and only a project with multiple files is discussed. I tried to create a virtual master file including two articles, and then the numbering of each document is damaged.

Best,
Frank
