Unfortunately, not yet. High on our priority list we have the plan
to write tools to facilitate making structural modifications,
like changing an equation into a numbered equation and vice versa.
However, I am not sure that we will be able to address your problem
completely: if you did not provide alignment information at the start,
then TeXmacs cannot invent how to align your equations...
