I guess you mean the ~/.TeXmacs/packages directory.

Does the appearance of your text inside TeXmacs change as
a result of this?

This is strange. Please try to print your document to
a postscript file and visualize this file with gv.
Please also check that you do not have any other files
with the name luna.ts in a directory where TeXmacs
searches for style files, like .
