3 ideas ...
1) Can't you make this transparent for the user?
That is, when II'm in papyrus mode and update an automatic generated content
(AGC), an algorithm in the background guesses the proper page references and
replaces the question marks.
This would defintely be the best solution.
2) If this is too expansive, AGC's body could be replaced with a warning
string when in non-paper mode (something as "you have to select
[Document->page->type->paper] and [Document->update->all] in order to
properly update this AGC").
3) I don't know if an hypertextual link in texmacs can activate a
scheme-code.
In this case you could have a link that replaces the AGC whenever it is no
more updated (that is, on document change after the AGC has been last
updated), say "update this content". Clicking on this link, you would fall
back to case (1).
... maybe you can make a collage of this ideas and do something better :)
