Insert->Mathematics->Equation is a very old menu layout. You should
update to some more recent release.
I cannot reproduce your problem here. AFAIK equation behave correctly
in multicolumn text. Please produce a document snippet which exhibit
the problematic behaviour, Copy it with "Edit->Copy From->Scheme" and
paste it in your answer.

My guess is that on you first attempt you made an incorrect manipulation.

Sorry, you probably have a numbered equation somewhere else in your
document or have done some other mistake. Else try
"Document->Update->Buffer".
Generally, if you want your problems to be reproduced, please isolate
them and send an example document (or best, a Scheme snippet produced
using "Copy as Scheme").
