You might want to consider to install my (unofficial) cygwin packet, see
  http://www.fmi.uni-passau.de/~seidl/texmacs/tmtour.html#2
Make sure to "make uninstall", if you had installed texmacs before 
manually. Otherwise:

Build requirements:
  cygwin-1.5.3 or newer
  gcc
  gcc-g++
  make
  Xfree86-prog 

I'll update the page soon.

There is a current issue with iconv support, which prevents the TeXmacs
packet to become part of the official cygwin relase. (see texmacs-dev 
list).
