Found the solution: it was a fault of mine. I report here what I did wrong
because it may prove useful to others.
I placed my labels at the very end of section titles. But, they were still
inside what Texmacs considers the title. When I inserted the index in the
master document, TeXmacs included the titles and their labels. So, in the
master document I had two copy of every section label: one included in the
index and the original one included with the chapters. After figuring it
out, I moved every label out of the titles: this looks graphically different
too, because the label placeholder was bigger when inside the title.
