Is the problem persistent and reproducible in your original document?

If the problem is only intermittent, that could be caused by _one of the
typesetting code paths_ being buggy and putting the whole system in an
unstable state. In that case it would be hard to reproduce, but still
typesetting is still done quite deterministically, it would be possible.

Eventually, the typesetting system will be reorganized (Joris calls it
"making the typesetter fully lazy") to reduce the number of code paths
used for a given feature. This reorganization might just fix the problem
or make it easier to reproduce. But, as usual, do not hold your breath.

If the bug is reproducible in your document, it could be caused by a
seemingly unrelated construct or setting which puts the typesetting
system in an unexpected state. If so, the problem would much easier to
fix, but we need a document which does reproduce the issue. Typically
you would start with your full document and remove parts (half by half)
until you get the smallest possible document where the problem is
reproducible.
