TeXmacs does mess with the X modifiers settings, that is not a packaging
problem. The starting point for tracing the problem is kbd-config.scm,
function 'notify-key-prefix'. If I remember correctly, it will mess
things up system-wide if you have given specific ModN to modifier
mappings in the TeXmacs preferences.
Also, if I remember correctly, the X protocol provides a way to make
such customization locally, but Joris does not seem to have been aware
of that fact when he wrote this code, or I am wrong and there is no way
to do this locally. Since the whole GUI infrastructure of TeXmacs gives
me the willies and that issue does not bite me, I have never tried to
fix the problem.
Any xmodmap modification you need should be done at X session start-up
(e.g. in the ~/.xession script which is run as KDM "default" window
manager, at least on Debian). If you need some shortcuts which are bound
by the window-manager (and thus never seen by texmacs), you have to
either change your window manager settings or define additional texmacs
shortcuts.
In a nutshell: that's a TeXmacs problem, which will probably not be
fixed anytime soon unless someone contributes a fix. It should behave
better if you remove the settings.scm file in ~/.TeXmacs.

If you make a fix which is rejected upstream, you might want to keep
it in a long lived parallel branch. That is unpractical with CVS but
much easier with GNU Arch. If you want to try working on TeXmacs with
Arch, you can fork off one of my branches tracking the CVS. Ask me if
you want more information.
