Hello Kris!

I do not know what exactly the problem is, or if there is any problem at
all, but I have often been confused while wrangling modfier keys and TeXmacs.

TeXmacs seems to alter the system wide modifier mapping. Look at the
output of xmodmap, change a mapping in TeXmacs, and run xmodmap again. I
usually remap my keys using xmodmap, and have TeXmacs stay out of it as
far as possible.
