If you close the window from the View menu, instead of the File menu, 
you may have more success.  Behavior for me:

    View -> Close window: window only
    Close with window manager: window only
    File -> Close TeXmacs: all windows of that TeXmacs process
    C-x C-c: all windows of that TeXmacs process
