I doubt Unity captures these modifiers: that would break nearly all
applications, not only texmacs.

Have you tried turning on keyboard debugging?

Tools->Debugging tool

and then in the Debug menu check

both "keyboard" and "qt"

Finally  Tools->Consoles->Debugging console

Then you'll know what keystrokes and modifiers texmacs receives.
