I have all my chapters as separate files and am including in the main document using the <include tag>
I find document -> update and tools -> update -> inclusions don't update them. I have to go through the inclusion one by one, press backspace as if I was editing the tag and then press enter.

I then have the same problem as Ralf, the correct reference appears in texmacs but as I export to pdf some of them revert back to ? in the actual pdf or ps file.
