Never mind, it was probably some conflict related to fonts between the old version and the new one. I deleted the .teXmacs directory and all the problems have disappeared. I am a moron. Sorry for wasting your time.

Are you sure that your computer indeed showed my document correctly? The difference is sutil (only at the header) and it can easily be unnoticed. Do you actually see the lines:

Disciplina: Matemática 3

Professor: Anderson Brasil

Turma: CAM232

Período: 1/2012

at the top of the file? Here, they only appears at  (but show up if I select the "edit source code" option). I have added a screenshot to show you how this file looks at my computer.
