This is an old annoying bug for macros which (start or) end with
a big delimiter. As a temporary fix, you may "group" the matrix
(select the whole matrix and type M-R) and type the index or superscript.
Alternatively, you may put a \left. and \right. around the matrix
(there was a bug with this, which has been corrected for the next version).
