I use ispell and it works in emacs, lyx and KWord. 

It can be run with an input encoding switch and I fear that the
texmacs-encoding does not match.

What encoding texmacs uses when in german language? 

äöüÄÖÜß in texmacs's source-code is äöüÄÖÜÿ
