This terminology has its root in emacs, and there is good reason to
use it. There are documents that seem 'files' but are actually
automatically generated. But it is probably worth to figure out a
different terminology.

I cannot reproduce your problem. Whenever I save a buffer (=document)
to a file I can close without any warning from TeXmacs. Are you sure
you didn't make any changes, even invisible ones (such as adding and
deleting a character) before closing the document?
