I confess that I get lost a bit myself with all the re-encoding stuff;
copy and paste seems to use some different conventions than plain file
loading.
Anyway, if you select

Edit -> Preferences -> Converters -> (Verbatim -> TeXmacs) ->
Encoding -> Cork

then you should be able to open and edit the file inside TeXmacs.
You should do a similar thing before saving.
