You are right, I will use eps since now from the beginning.
The fact is that the plots are produced with *gnuplot on os X *and pdf 
is the native format for graphics on os X.
And also the default if you want to use pdflatex.....
anyway I will switch back to eps for what concerning the gnuplot output 
since it seems that as Henri pointed out is a problem of the pdf dialect 
gnuplot produces.
